I came up with an idea for a series in which many characters are joined together and pulled apart to fight a mysterious force trying to take over all universes. The characters involved will be from many franchises we know and love (or not.) This force has opened portals to many different worlds and lands, but in the process, they created distortions in space and time causing people from all these worlds to disapear and pop into another world. Now these people will have to band together to save the universe!
Characters I wanna include:
Mario, Luigi, Peach, Sonic, Tails, Knuckles, Amy, Shadow, Cecil, Rosa, Cloud, Yuna, Rikku, Paine, Dante, Leon, Ashley, Edward, Alphonse, Inuyasha, Kagome, Kikyo, NiGHTS, Samus, Kirby, Meta-Knight, Ike, Link, and Zelda.
Characters I MIGHT include, but with a low chance:
KOS-MOS, Wario, Chris, Jill, Koga, Ein, Fia, Lina, Serene, Cierra, Rose, Isaac, Felix, Jenna, Garet, Pickachu, Aang, Katara, Saka, Rock, Roll, Winry, and Tifa.
And I'm still trying to think up a cool, but awkward name for this "unknown force".
Any suggestions for this?

No, because this is a giant crossover fanfiction. You're taking characters people love and grew up on, shoving them into a cannon, and shooting them onto a wall and expecting people to like seeing their splattered intestines.

Well I have a Final Fantasy story in my head. The only similarities would be magic, summons, and names. Everything else is completely original.

Yeah, just be original. Original stories are better than fanfics, unless the fanfic takes place in the world of the copyrighted story, and has no copyrighted characters.
If you're having a hard time trying to come up with something original, and not cliche, I feel your pain. I've been through those stages many times for novel storyboards [that I THOUGHT I was gonna write in the future], short stories, fanfics, and sprite comics.
Here's a suggestion. If you're a manga/anime fan, look at some manga/anime. Try to look at the very original ones, and think "Where the hell did the mangaka come up with these ideas?" Do the same with novels if you're a reader. Then, just try to be open minded. Start off with a setting. If you aren't aware, "setting" means time and location of the story. Soo...you want it to be a modern city? A colonial battle field? A mideval farm?
Make the setting first, then the main character, then the main plot or conflict, then work yourself to the other characters.
